Microsoft has released CU2 for System Center 2012 R2 and System Center 2012 SP2 recently.

The CU2 is shipped with lots of fixes. Also it includes all post CU1 Hotfixes.

Microsoft recommends to close all SCCM Consoles before installing the update.

Also you should redistribute the Boot Images after applying the cumulative update
